This might not be a "bug".... could very possibly be something I've done...
I only have 5 items in my store so far...
If I don't figure out how to move faster the ice caps mite melt before I have a grand opening...lol
Anyways, I have several products in an optional second category... and suddenly all the secondary categories are showing zero. I've gone back and checked each one of the items individually and they should be pointing to a secondary category.
This just happened this evening (or this morning I guess, since it's 2:30am). It was fine earlier today.
Anyone else notice anything like this????

In your item counts that show in the ( ), the items that are listed there as a secondary category do not show up in the count. They do show as products when the customer views the category. The secondary assignment will also not show up in your admin. The product will only view to you there as the first category assignment.
I think customers are unlikely to click on any subcat that shows (0) products. My solution to that for custom templates is to remove the ( ) at the end of the sub-categories. It's still there for the main categories but not the subs. Before I upgraded to custom templates, I just made sure that every sub cat had at least a FEW items assigned to it as the first category. That way, there was at least some products showing as available. The menu might show that there were (5) products when in reality there were 10 when the customer viewed them, but I felt that method at least avoided the ugly (0)!!!

I'm not totally sure I completely understand what you said....
I actually watched one sub-category that DID have items in it flip from (1) to (0) when I refreshed my screen (ostensibly to watch it go from (1) to (2) ). Imagine my surprise when the count went POOF to (0) instead.
Now... EVERY sub-category I have is (0) whether there's something there or not...
I don't have a custom template, I'm using one of the freebies that so far looks just great for me...
So, color me confused... (which is a pretty common state of affairs for me...)

I agree it's a bit confusing. I looked at your store cats and saw that you have three items in the cross stitch category. Two of those show in "everything else" subcat. If those products have the cross stitch category selected as the first local category and everything else selected as the secondary category, they will only show in the cross stitch count, not in the everything else count. However, even though they are not showing in the (count), they will show up as available products when a customer actually views that subcat.
I have no idea why one of your counts went from 1 to 0 unless you had changed the category and secondary category assignments just before refreshing the page. Probably one of those things that will just remain a mystery.

I just reread both your answers for about the umpteenth time (takes a few dozen tries for me to "get it")...
So, let me see if I have this correct:
The total count for the category is NOT the sum of the sub-categories
If I stock a product and assign it to a category AND a sub-category, the count will be in the Category line only
If I stock a product and assign it to a sub-category and do NOT include the primary category then the count will reflect in the sub-category.
Assuming my last two statements above are correct, then the category will NEVER be the sum of its pieces???
Am I missing some logical piece here? Or is it just not logical and that's that????
AAaarrrrgggghhhhhhh..........

I think you've got it!!! It took me a while to wrap my brain around it also.
Depending on your situation and needs, you have to do some "creative" categorizing. I have two sizes of charm packs on the homespun site but I wanted to assign them to different primary categories so that I could export them separately to make revisions. I had to assign one size to the top level cat (with the subcat as the secondary category assignment) and the other to the subcat. If I assigned both to the appropriate subcats, my top level showed no products in it. If I assigned both to the top level, I couldn't export them separately. !
Your logo and banners look GREAT! I'm also one who has to "conquer" the image software since I don't have any formal training and everything is self-taught. ... and Lynda.com taught.

OK.... now I'm REALLY confused...
I was just browsing through other BISI sellers shops, and decided to see how the category/sub-category thing looks in other sellers stores...
Well, I hope I'm not doing something forbidden and naughty by mentioning someone elses store name, but I found one where the categories IS the sum of the sub-categories... (and they have the most beautiful vintage jewelry... in case anyone is looking for some)

Obviously the sub-cats CAN total to the main category... but my sub-cats all showing zero???
Is the key to maybe not have any sub-categories with a count of zero???
Or maybe the key is to put the product in the sub-cat as the first choice and then the higher level main category is the second choice?
I am sooooooooooo confused now.

THAT'S IT!!! I FIGURED IT OUT!!!!
The first category choice you make when you add a product has to be the sub-category.
The secondary category choice you make is the top level category...
I just went back and reversed the category and sub-categories in my listings (easy, since I only had 3 to change) and it worked!!! My sub-cats now equal my main category... and there are zeros where I have nothing listed yet!!!
It's sort of counter-intuitive (and backwards from that "other place"), but what the hey... as long as you understand how it works!!!
Hope this helps someone else out some!!!!
