I'm not sure if this can be done.
For each item, when I enter the weight for shipping,
I have to include the box and packing materials for
the total weight to calculate postage.
When two or more items get combined into one order,
I do not need to include the weight of a second box for
that order.
Is there a way to set up second item shipping that would
just use the weight of the second item to add to the
original item and box?
Example: One hat ships at about 11 ounces.
Two hats in one box will ship under 1 pound usually.
Combined shipping would put them at about 1 pound 6 ounces.
I can see how this could be difficult, as some items I send
in 14X14X6 inch boxes, and some in 6X6X3 inch boxes and smaller.
I guess I need to try a test purchase of a few items to see
how this looks to the buyers.
"That Other Place's" calculator has never worked for me when
combining items either.

You can use the calculated shipping modification to add a set price, weight, or % to the shipping total.

Don't know if this would help you or not, but it's what I am doing.  It's a little extra work, but hoping it will pay off.

I am including shipping in the price of my items, using an average...  (I'm on the east coast, so I use postage to mid-country as my average)

Then, for items where I think folks are likely to buy 2 or 3, I'm just doing variants with the combined shipping price as variants by quantity.

We are in the middle of the country, so it isn't as bad, but
we seem to send items to the four extremes more than local.
The items that people buy more than one of from us are the
items that can cost more to ship then the cost of the item.
Your suggestion of variants will work for multiples of the same
item, but 1 or 2 each of different items makes it more difficult.
Again, after trying a few different purchases, it isn't as bad
as it I had thought it would be.
Having the ability to enter the weights closer to the actual
shipping weight seems to have helped keep the shipping costs
closer to where they should be.
If I need to send a small refund for some purchases, then I will.
Setting up a separate shipping weight for items without a box
and packing material would be a bit confusing.
